How to update server bukkit only?

if you mean just updating bukkit, just delete it and let it generate a new one when the server starts, now if it's the server just change the server jar

Download/backup your map folders, along with your plugins folder.
Clear the entire server, removing all files.
place server.jar back in.

Restart server

just make a new folder, reinstall new version of bukkit, then add the map, its probably gonna take a long time to convert once loaded in the new folder, since plugins arent always compatible with newer versions youd have to look for each plugin and see if theres a new version.
